Drives: 2000 GTS Celica

Hey all,
I drive a 2000 GTS Celica and i bought a weapon R intake literally 3-4 years ago and still ahvent replaced the filter. Will that screw up my car? My check engine light is on but Im pretty sure thats the problem (I'm ordering a new one today).
