Likely it's coming in through your firewall. There's probably a grommet that's out of place where wiring or your brake or hood-cables route through. Probably rains down the firewall and onto a cable that's angled so the water runs along and into the cab.
Suggest you make sure everything is nice and dry and have a buddy start gently spraying the firewall area behind the engine. You, then, need to (on your side) squeeze right up under your dash and start feeling around.
Another thing, in Toyota 4x4's there are drain plugs in the flooring. Can you say for a fact that the floor was dry when you parked it, then only after "sitting" in the rain (not driving) the mats were wet ? If so, then this suggestion is useless because it cannot rain "upwards" but when driving the spray will ingress through a missing floor-plug(s).

Good point about cable and firewall. i will check this out. the water is apparent when stood still as well as moving, so the missing floor plug will not be appropriate. but thanks.
